Geocortex Agent disappeared from Notification Area

It may actually be missing from the install. Let me guide you how to check things over.
There are two parts to the Agent in Geocortex products. The first is the notification area tool, which is I believe what you are referring to. The second is the service, found in the Services titled "Geocortex Agent". Can you verify that the Geocortex Agent service has the status Started . This is the main service which the agent program in the notification area is reporting from.
If this service is not running, attempt to start it. If an error occurs, be sure the Net.Tcp Port Sharing Service is started. If this .NET framework 4 service fails to start during installation of essentials, the agent won't start and that error rolls back the installation of the Agent itself. Get the Net.Tcp Port Sharing Service running and re-install Essentials to solve the problem.
