Getting conflicting behavior when Copying sites
In one of my instances of Geocortex Essentials, I have some sites that have been around for years (multiple GE versions) and I have a newly created site. With the older sites, if I choose to make a Copy (not a reference to a site) of the site, the copy gets its own viewer - that can be edited and whatnot. With the brand new site, when I make a Copy of it, the copy only has a reference to the viewer of the original site - the copy cannot edit the viewer since the viewer does not belong to it. Is this a known difference of behavior? For my brand new site, is it possible to manually copy the viewer folders from the original site to the copy site so that the copy site can have an independent viewer that I can tweak? Or does copying viewer folders to another site royally mess up the site?

I ended up opening a case with Geocortex Support about it and just this morning performed the steps that they suggested, which were similar to your steps. The main difference being that I used the Copy Site option from the start instead of New Site > Reference Existing and proceeded from there. It worked great...ended up with an independent site that had the convenient configuration of the parent site.

Copying the site is definitely the cleaner method--one that I might use in the future. When I started back in 2015 I don't think I understood what the copy function would gain me. A question though: Does the copy site maintain the reference to the copied site? For the most part I want everything inherited (adding additional services, for example, to the new site) and only need to change "stuff" for the viewer, like the title banner.

The Copy Site option should not maintain any inheritance, I believe. Although, in my case, for one particular site, it did maintain a reference to the parent site and inherited updates to it. Normally, the method that you are using is the only way to keep a persistent reference to the parent. I think I'm correct on that.
