Spatial query in the Geocortex,
I’m wondering if there is a way in the Geocortex to implement spatial query (other than workflow).
For example, if I need to select some features of point layer that are within 100 meters from other polyline layer. Is that possible?
In the ArcGIS Desktop, multiple spatial queries are available

I think the buffered identify will do what you need. It is on the toolbar on the Analysis tab.
/customer/servlet/servlet.FileDownload?file=00P6000000elzFIEAY
Check the box next to Buffered Identify. Use one of the identify tools to draw the point/line/area you want to buffer. Then it will ask you to enter a buffer distance, and will return the features within that buffer.

This works for simple stuff, if you want to buffer the whole dataset you would need to build a workflow.

I tried the buffer with 100 meters as distance, but nothing is returned. What might be the issue?

Now, if I want to selected all the archeological sites that are within 50 meters from the roads, do I need to develop a workflow in this case?

Try clicking on "Display for..." that appears on the toolbar right above Buffered Identify. Check that the Archaeological Sites are checked. (It will display results for all of the layers that are checked under "Display for...").
Yes, I think you will have to create a workflow to select all the archeological sites that are within 50 meters from the roads.
