Layer visibility in layer groups

I upgraded my sites to the current viewer, but I haven't played with the new version of the HTML5 viewer until today.  The old viewer did not have very good layer list controls (open and closing layer groups was missing), so I made may layers within my groups not show up on the layer list.  This seemed to cause layer groups within a layer group to also not show up in the layer list.  Today, I added some new layer groups within an existing layer group, and even though the layers within are set to not show on the layer list, the layer group does show on the layer list.  The layer groups that I had added prior to udgrading still do not show, however...  How is this controlled?  I do not see any box to check at the layer group level to control visibility within the layer list...

  As an update, I was able to control layer group visibility in layer list by editing the site.xml file.  Seems like there should be a configuration in Manager though...
