We need to be able to dynamically re-order layers in the table of contents. Polygon layers loaded dynamically come in on top of pre-loaded layers from the site. This results is not being able to view pre-loaded layers

  You may not be abe to dynamically re-order layers loaded dynamically, but you can specify where they are loaded - with Layer List tab open, edit any layer or folder, and you can check a box:  Place user-added layers here:
