What is referenced in a "Referenced Site"?
We have a business need for a "Referenced Site". However we are struggling to find in detail what is actually referenced.
AKA if I change this in the main site...what changes in the Referenced Site?
High Level Exmaple: If I add permissions in the main site. Do they appear in the reference site.
Detailed Level Exmaple:
If I adjust map tips in the reference site, then change the map tips in the main site, will that overwrite the map tips in the reference site?
Any meta data on this function that can be totally awesome but could turn into a nightmare if not understood 100%.

Unfortunately the logic for Site References becomes very complicated. Such is the nature of multiple sources of truth - we must follow what you (the user) have configured in your Site, and then apply the configuration from the referenced sites/web maps, and then consider any changes that could have happened to the underlying services, and draw some conclusion about what you're going to see in the viewer.
For your permissions question: no, permissions will not appear in the referenced site. If you set the permissions in the referenced site, then you would see them in the base site.
To answer your Map Tips question - since you have explicit configuration in the main site, then those will override configuration in the referenced site. The "closest" source of truth takes precedence.

When considering how to use Site References I recommend determining the minimum amount of referenced information you can manage, to reduce the exceptions and overrides present in your main site. For example, some customers choose to reference a site that just contains print templates, so they can share those across all sites without configuring in each one. That site does not have any maps or layers in it, just templates.
