Layers in map service imported from another site do not obey the Allow Query Operations checkbox

I uncheck Allow Query Operations in the layer configuration in both sites, as I do not want these layers to clutter up the Query tool dropdown, but they persist. Has anyone else encountered this problem?

  I can go into the Site.xml and see the Queryable attribute is set to "true" even though the checkbox in unchecked in Essentials Manager. Setting it to "false" does work, but it would be nice if I didn't have to manually mess with the Site.xml.
