A layer in a service is turned on in the ArcGIS Server while turned off in the Geocortex,
I couldn’t figure out how a particular layer in a service is turned on in the the ArcGIS Server while turned off in the Geocortex
/customer/servlet/servlet.FileDownload?file=00P6000000eltsQEAQ
What might be the issue here?

Layer visibility is a setting in Geocortex. The default setting for each layer will be the setting you set up in your AGS service, but you override that by checking or unchecking the "Visible" box on the Details tab of the map layer.

I thought that there might be an option for the visibility equivalent to “refresh order” in order to have re-set the visibility as they are in the ArcGIS Server

Not that I'm aware of. The way I would reset something like that would be to re-add the service and then just copy all of the configuration within the Site.xml. But depending on how many layers you have in the map service, it might be faster just to manually change the visibility to match the default settings on the service.

I agree. If there is no such option to reset the visibility as they are in the service then the best way is to do it manually.
