It is very confusing that the layers order on the “layer list” mode doesn’t reflect their sequence in the application.
I found out that the sequence of the layers in the “map services” mode does reflect which layers will be on top!
This is very misleading! This way we need to synchronize the layers order in the “layer list” with the one in the “map services”?
Is there a way to let the layer order in the “layer list” mode represents the actual order?

I am having the same issue.
The layer ordering of LayerList / MapServices list / Layer Theme is very confusing, and the client map rendering doesn't respect the drawing order.
I have a feeling that the order of adding the mapservices at the very beginning of the creation of the Site is somehow kept for rendering the layers (what gets drawn on top of what)

It also depends on if the service is a map service vs. feature service. It seems like no matter what the ordering is, the feature service remains on top of the map service. Thia cannot always be the case visually... 0 -
As Jamal mentioned, the Map Services tab determines the drawing order of your layers, and the Layer List tab only determines the order that end users will see in the viewer's layer list. GIS and tech savy users will often want the layer list they see to correctly reflect the drawing order, but there are some use cases for letting administrators rearrange the layer list seperately from the drawing order. For example, some sites group similarly themed layers together in folders even though they might not be near each other in terms of draw order. I think Jamal raises a good point though, it would be helpful to have a button that "resets" the layer list to match the map services. It would be a good suggestion to add to our Ideas section.
Just something to note as well- in version 2.8+ of the HTML5 viewer, there is also the option for the end user to view and rearrange the draw order. This is accessed from the Panel Actions menu for the layer list.
